Master regulator protein brings plethora of coactivators to gene expression sites

ScienceDaily (June 28, 2012) ? Molecular geneticists call big boss proteins that switch on broad developmental or metabolic programs "master regulators," as in master regulators of muscle development or fat metabolism. One such factor, the Activating Transcription Factor 6? (ATF6?) protein, takes charge following a cellular crisis known as endoplasmic reticulum (ER) stress, which is triggered by the accumulation of misfolded and aggregated proteins.

Molecularly, the ER stress pathway is always poised for action. Inactive ATF6? is normally embedded in cellular membranes, but at the first hint of protein overload, its working end springs superman-like into the nucleus, binds DNA and kicks on a host of target genes whose job is to clear a protein logjam.

Now, in a study published in the June 29 issue of The Journal of Biological Chemistry, and selected as "Paper of the Week" by the journal's editors, a team led by Stowers investigators Ron and Joan Conaway reveal that unlike the real superman ATF6? does not work solo. Using the ATF6? target gene HSPA5 as a probe, they apply mass spectrometry analysis to show that ATF6? recruits a fleet of coactivators to assist in target activation.

"We knew that as a master regulator, ATF6? was needed to turn on downstream genes in the ER stress response," says Ron Conaway, Ph.D., who with Joan Conaway, Ph.D., is co-corresponding author of the study. "Our goal was to determine what ATF6? was bringing with it to these genes' control elements."

"By devising a clever mix of state-of-the-art mass spectrometry and good old-fashioned biochemistry, this study has revealed that ATF6? is a virtual magnet for a wide range of 'A-list' co-regulators," said Michael K. Reddy, Ph.D., who oversees transcription mechanism grants at the National Institutes of Health's National Institute of General Medical Sciences, which partly supported the work. "These co-regulators offer a large array of proteins to target in efforts to control the ER stress response and to treat diseases that result from misfolded proteins."

That task of identifying co-regulators was challenging: labor-intensive molecular techniques the group applied to identify candidate interactors early on were not sensitive enough. At that point, the Conaways turned to their frequent collaborators Proteomics' Center director, Michael Washburn, Ph.D., and Laurence Florens, Ph.D., who heads the Stowers proteomics cores. Both had helped develop a sensitive mass spectrometry approach that can detect protein-protein interactions in highly complex mixtures, a technology known as MudPIT.

The group then set up a test-tube comparison. They genetically engineered a strand of DNA flanking the HSPA5 target gene, the so-called "enhancer" region recognized by ATF6?. They then dipped two identical DNA test strips into respective pots of cellular extracts -- one containing ATF6? and one not -- reasoning that factors in the ATF6? entourage would be recruited to the first but not the second. They then applied a single run of MudPIT to identify each ATF6?-specific partner.

In short, they found that it takes not a village but a metropolis to activate an ATF6? target. Many proteins bound the enhancer in both samples, meaning either that they're just background, or else that they must bind DNA even when the gene is inactive. But more than 40 were present in about 5-fold excess only in ATF6??spiked samples, suggesting they are tethered to the enhancer by ATF6?.

Among the latter were components of a multi-subunit behemoth protein known as Mediator, which bridges specific genetic switches (like ATF6?) and the catalytic machinery that copies a gene. Other proteins recruited by ATF6? through overlapping but not identical domains belonged to other large complexes known as SAGA and ATAC, which enzymatically relax chromosome structure to allow gene expression.

Researchers know that all DNA-binding factors partner with other proteins to switch genes on or off. What is remarkable here is their sheer number. "It would be very interesting to find out whether this is the norm," says Ron Conaway. "This work raises a ton of little questions about mechanism."

Among them is how do ATF6?-interacting factors arrange themselves on the test strip, and does a single ATF6? bind to all of them at once? "There are three separate ATF6? binding sites on the HSPA5 enhancer and ATF6? itself forms a dimer," explains Dotan Sela, Ph.D., a Conaway lab postdoc and the study's first author, "So potentially within this region there could be as many six activation domains," he explains.

Solving these puzzles could reveal molecular targets for seemingly unrelated diseases. While a little ATF6? signaling is absolutely essential for cellular housekeeping, unrelieved ER stress is a hallmark of neurodegenerative conditions like Alzheimer's and Huntington's Diseases and is correlated with insulin insensitivity and type II diabetes.

A direct role for ATF6? in what some now call "misfolded protein diseases" is unclear. Nonetheless, the study suggests ways to dampen ER stress signaling molecularly. "We show that the Mediator is relevant to HSPA5 expression," says Sela. "So one way to keep ATF6? from turning on a gene might be to devise ways to block binding of the Mediator to ATF6?."

Joan Conaway also points out that MudPIT data analysis does not require previous identification of a "suspect." "Our approach complements methods that test candidate interactors one by one," says Joan Conaway. "Because the analysis is unbiased, it could reveal novel proteins interacting with a particular enhancer, which then could be confirmed using other methods."

The Conaways began their pioneering studies of mammalian gene expression over three decades ago, when only laborious biochemical techniques were available. As a result, both deeply appreciate what a technological leap the current work represents. "This study provides proof of principle for the utility of mass spectrometry in defining novel transcriptional activators," says Ron Conaway. "We want to compare this data with that from other activators -- it's what we will be working on in the future."

In addition to Washburn and Florens, Lu Chen of the Conaway lab and Skylar Martin-Brown of the Washburn lab also contributed to the work.

Funding for the study came from the Stowers Institute for Medical Research, the National Institute of General Medical Science (GM041628) and the Helen Nelson Medical Research Fund at the Greater Kansas City Community Foundation.

If you watch TV or pick up a paperback sooner or later you are bound to come across a psychic detective (a psychic detective is a person who investigates crimes by using their claimed paranormal psychic abilities). The first psychic detective appeared as early as 1897 in the form Flaxman Low who was invented by mother and son writing team Kate and Hesketh Hesketh-Prichard.

More recently TV viewers in Australia, Japan, America, Canada and the UK have been treated to the series Psychic Detectives or Psychic Investigators (the program name changed according to the country in which it was shown).

The programme follows cases in which real-life psychics try to help the police with their investigations. The series isn't too popular with sceptics who claim the psychics involved have made exaggerated claims of events. Whilst this might make good TV the series raises some questions; can psychics really help solve crimes and do the police ever resort to using psychics to help their investigations?.

Psychic Sleuths, a study of the subject by Joe Nickell PhD suggests that psychic detectives were not particularly effective; many gave uselessly vague information that could be made to fit the case after it was solved but that would have been no use to the police investigating the matter whatsoever.

Some cases however were more intriguing than the others. In 1980 a nurse went missing in LA, at the time an ordinary woman who was not a professional psychic claimed to have a vision of the nurse's body. She was able to point the area on a map where the unfortunate nurse's remains were and even arrived at the scene before the police. Nickell claims the woman could have found out about the murder site before the police as a local man had already boasted about killing the nurse. Whatever the truth of the situation a number of people have claimed their psychic abilities have allowed them to assist police in solving cases.

Most police departments say that they do not keep records regarding such activity or seek out such help. Nevertheless, there is some evidence that despite their reticence the police aren't adverse to seeking a little extra-sensory help from time to time. One former Detective Senior Constable of the Australian police; Jeffrey Little, has said police do use psychic detectives "even though they officially say they don't".

It seems the police in NSW have used psychic Debbie Malone on a number of cases. While no evidence she has supplied has solved murders or missing investigations on it's own she has been asked to corroborate theories. Little, in reference to one case she assisted on, felt her description of what happened was "exceptional", other officers also had been impressed by her assistance, while yet other NSW officers felt she had not helped solve any cases. Sergeant Gae Crea and Detective Sergeant Damian Loone, state that she did not give them anything the police and the public didn't already know.

Perhaps more interesting are the cases where the police did not listen and clearly should have. In 2001, the body of Thomas Braun was located by Perth based Aboriginal clairvoyant Leanna Adams in Western Australia. Police had initially been unable to find the body. Braun's had been told to contact Adams, an Aboriginal psychic who lived in Perth. The Braun Family had requested police to conduct a search based on Adams' directions but they had not assisted. Adams went to Alice Springs in the Northern Territory, and took the family members directly to Braun's remains, a spot high on a ridge west of the town, some 20 kilometres out. The remains were not immediately identifiable but the police later confirmed the remains to be his using DNA testing.

In the UK the Police have also officially pooh-poohed the idea of using psychic help and in 2009 the Metropolitan Police categorically denied using psychics to assist them with their cases. Later, emails were published that suggested they had used psychic helpers on investigations. The shame faced Met issued a statement which read; "We do not identify people we may or may not speak with in connection with inquiries. We are not prepared to discuss this further."

How to Swim Like a Champion (According to Science)

"Take your marks." The swimmers bend down on their blocks, ready. The buzzer sounds. Eight of the best male freestyle swimmers in the United States dive into the pool. In a little under 2 minutes the200-meter Olympic swimming trial semifinal is over, and two swimmers are headed to the 2012 London Olympics.

Those swimmers are Michael Phelps and Ryan Lochte, two men with arguably the best freestyle form in the world. But why did Lochte beat out Phelps in this particular heat? New research being published in the Journal of Biomechanical Engineering may not answer that question, but it does lend a bit of scientific credence to their strokes. The short version: It's all in the arms.

Rajat Mittal is a mechanical engineer at Johns Hopkins University and lead researcher on a project to study the fastest swimming technique. Mittal says swimmers used two different kinds of arm strokes when training for and competing in freestyle events.

One, deep catch, is about as simple as swimming gets. When your arm enters the water, you try to pull it straight back exerting as much force as possible. It's a difficult stroke to master. Even the highest-level athletes need to change up their strokes on long-distance swims because of the sheer strength it takes to propel through the water with a straight arm.

The other stroke, sculling, became popular in the 1960s when a prominent coach encouraged his athletes to move their arms like propellers underwater. Instead of trying to move yourself through the water using only your shoulders, the sculling stroke allows a swimmer's elbows to jut out slightly, making it easier for the hands to wave through the water like a propeller creating less resistance.

Mittal's research focused on one seemingly simple question: Scientifically, which stroke should propel swimmers the fastest? The team started with video; USA Swimming provided Mittal and his team with underwater tapes of world-class swimmers using both the deep catch and sculling strokes while swimming laps. Mittal also modeled the arms of a few swimmers to use in computer animations of the strokes, a time-consuming process.

"It took thousands of hours for each of the simulations," Mittal says. "We had a computer cranking away for 25 or 30 days for just one result. We were trying to do comparative analysis, and analysis takes even more time and effort than the simulations."

After months of effort, Mittal and his team got their results. From a purely scientific perspective, deep catch is a far more efficient stroke. Sculling is about 20 percent less efficient than deep catch?a big number when the difference between first and last place is sometimes less than a second. The thrust created by deep catch is unmatched, Mittal says. "I think the results are somewhat controversial, but the notion that the deep catch is more effective might not be news to coaches."

Mittal's speculation seems to be spot on. Marshall Goldman, a swim coach for the Weymouth Club Waves swim team outside of Boston, who's rooting for some of his swimmers during Olympic trials this week, says these results only confirm what many coaches have known for years.

"From a swim coach's perspective, this study is an obvious thing," Goldman says. "For them to compare what they did in the 1960s to what we know about swimming these days is dumb. There have been so many different variations."

Today, most coaches want their swimmers to strive for a deeper catch on every stroke. Coaches teach three different ways of swimming freestyle: shoulder driven, core driven and hip driven. Most athletes us a combination of all three, but it depends on the event. A shoulder driven deep catch stroke can't be sustained for longer than a few hundred meters, but a hip driven hybrid of deep catch and sculling allows the swimmer to save his or her strength and finish an endurance race strong. What the research doesn't take into account, Goldman says, is that the strain put on a swimmer's shoulders by deep catch could be career shortening.

Many coaches take those concerns into account when training younger swimmers. Jim Rumbaugh, the head coach at Pilot Aquatic Club in Knoxville, Tenn., says that age plays a major role in the strokes he teaches his athletes. "It's different when you start talking about [swimmers younger than 15]," Rumbaugh says. "We typically have all of those kids using the 'S' pattern [sculling] stroke. It's easier on the joints, maintains balance, and saves the shoulders."

Mittal concedes that there's a lot more research to be done. Because this kind of computer imaging takes so long, they were only able to model and analyze the movements of one computer-simulated arm. "There are so many aspects of what makes a swimmer a swimmer that we couldn't model them all," Mittal says.

Ultimately, Mittal hopes that maybe these results will insert a little science into the way a coach picks a training method. "[This research] is not just about which one [stroke] is better than the other, but it tries to explain why one is better than the other. We used to use a coach's intuition over data, and now this will change. We have the data now."

Miselu Neiro synth at Google I/O: exclusive first look at apps from Korg and Yamaha

Remember Miselu's Neiro -- that prototype app-based Android-powered synth we last played with at SXSW? Not only is it being showcased at Google I/O 2012 here in San Francisco, but we got an exclusive first look at some of the apps being developed for the new platform ahead of the event. The company's been on a roll since our meeting in Austin, gaining (ex-OQO CEO) Jory Bell as CTO and building relationships with partners like Korg and Yamaha.

Now on its second iteration, the laptop-like synth has evolved from the hand-built prototype we saw at SXSW to a more polished reference design -- complete with breakout board for SD card and Ethernet support. As before, the device runs Gingerbread on a dual-core TI OMAP processor and features a two octave velocity and pressure-sensitive keyboard, a capacitive multitouch widescreen, WiFi and Bluetooth connectivity, audio and MIDI I/O, plus USB and HDMI ports. This version even adds XLR and quarter-inch audio jacks -- just keep in mind that those specs have not been finalized.

What's really exciting about the synth is the apps. The company's ongoing partnership with Retronyms to create a suite of touch-controlled, cloud-enabled musical apps has evolved beyond the drum-machine demo we covered at SXSW. Called nStudio, the suite now also includes a pad-based sampler / sequencer and a mixer. Plasma Sound is a touch-based musical instrument that's part theremin, part keyboard / sequencer. It's already available for other devices on Google Play, but was easily tweaked to run on the Neiro -- sight unseen -- thanks to Miselu's musicSDK and OS X-based emulator.

Miselu will be showcasing two more apps on its synth here at Google I/O: Korg's Polysix and Yamaha's Vocaloid. The Polysix app fainthfully recreates Korg's legendary 1981 synth -- known for its rich, thick analog sound. A real, mint-condition Polysix was even available for comparison during our brief time with the app (see our gallery). Vocaloid takes full advantage of the NSX-1 DSP chip that's built-into the Neiro. It's a singing synth app produced by Yamaha that "uses concatenative synthesis to splice and process vocal fragments extracted from human voice samples."

We'll be spending some time with the Vocaloid app and its creator -- video game designer Tetsuya Mizuguchi (of Sega and Lumines fame) -- later today. In the meantime, check out the gallery below and watch our hands-on video with the other apps after the break.

Biden delivered an unqualified response.

?The executive privilege only covers communications between the president and his advisors,? Biden said in a Boston Globe interview published in Dec. 20, 2007. ?Even when the privilege does apply, it is not absolute; it may be outweighed by the public?s interest in the fair administration of justice.?

Biden, then serving as a U.S. senator from Delaware and seeking the Democratic presidential nomination, was speaking about President Bush and the issues of warrantless surveillance and interrogation of terror suspects in his interview with the Globe.

Biden said that in the same year then-Senator Obama knocked the Bush administration for trying to ?hide behind executive privilege.?

Officials: NE Congo militants kill 10 in attack

(AP) ? Officials say militants have killed at least 10 people and kidnapped a foreigner in a park in volatile northeastern Congo.

Local administrator Faustin Drakana Kananga said Monday that foreign park workers at a reserve in the Epulu area may have been among the 10 victims of the attack by members of a feared militia.

Guy Mbayma, executive director of the Congolese Institute for Nature Conservation, says the attackers also kidnapped two people including an American working for a wildlife group. He did not give the full name of the American hostage. He also says the attackers raped women.

The giant Central African nation was mired in civil war from 1996-2002, and the east remains awash in weapons and rebel groups who terrorize civilians. Activists say thousands of women have been raped there.

Obama Mocks Romney Aides For Outsourcing v. Offshoring Defense

WASHINGTON -- President Barack Obama escalated his criticism of Mitt Romney's work with private equity firm Bain Capital Monday during a mid-day campaign event in Durham, N.H.

Speaking to a boisterous crowd in the Granite State, Obama criticized Romney for outsourcing jobs and mocked his campaign's insistence that outsourcing and offshoring are two different things.

"Now, just last week, it was reported that Governor Romney's old firm owned companies that were pioneers in the business of outsourcing American jobs to places like China and India," said Obama. "So yesterday his advisers were asked about this and they tried to clear this up by telling us there is actually a difference between outsourcing and offshoring. That's what they said. You cannot make this stuff up."

The line, which got strong applause and some audible snickers from the crowd, was a response to arguments made the day before by Romney aides and surrogates on the Sunday show circuit. Those surrogates pushed back against a Washington Post report that Romney had invested in companies that sent American jobs overseas while at Bain Capital by clinging to a technical distinction.

"There?s a very simple difference between outsourcing and offshoring,? top Romney adviser Eric Fehrnstrom said on CBS?s ?Face the Nation.? ?[Outsourcing] is done by companies every day. They take functions and they allow vendors to do it rather than handling it in-house. Offshoring is the shipment of American jobs overseas."

It's true that outsourcing and offshoring are two different things. That said, it seems fairly well established that Bain Capital invested in companies that, through one method or another, took work that could have been done in the United States and had it done overseas. And in the context of a presidential campaign, arguing these types of distinctions rarely means you are playing a winning hand.

Certainly, Obama was eager to move past the technical debate in favor of making a larger point.

"Now what Governor Romney's advisers don't seem to understand is this: if you're a worker whose job went overseas, you don't need somebody trying to explain to you the difference between outsourcing and offshoring," he said. "You need somebody who is going to wake up every single day and fight for American jobs."

When you look at the websites of many nonprofits, as we do a lot, it's pretty easy to see that these organizations help a lot of people in need. Ironically, what you can't tell is just how many of these people tangibly improved their lives as a result of what the nonprofits did for them. One website, speaking of its work mentoring young kids, might give you numbers of how many people were matched up through their programs. That's pretty typical. But having a mentor is not the same as getting to grade level in reading, nor is it a promise that a child will be successful in some new way. Just like signing up for a workshop doesn't guarantee that by the end you'll have lost weight or stopped smoking.

Why do we make this point? Because we think nonprofits should cut to the chase and focus on achievement.

The traditional approach to outcomes muddies as much as it tries to clarify how nonprofits show the human gains they achieve. Moving to a clear report card of results, published annually, puts nonprofits in the outcome business, which is where they should be. But many nonprofits are running on the hamster wheel, trying to please funders who ask for a variety of different measurements of success, many of which don't move the organization toward a clear picture of true results. This is progress going in the wrong direction. Why?

First, nonprofits seeking grants get wrapped up trying to remember and repeat the language the funder uses. Is it a goal, an outcome, a result, a benefit or a target? And to show progress, are they establishing a benchmark, an indicator or a milestone? Given that one funder's benchmark is another's indicator, the nonprofit has to keep learning new terms just to comply with the language requirement. They'll do it because they want the money, not because it is essential to their mission, their work. What's even more serious is how outcomes have become their own form of compliance. Instead of looking for the core logic of a program, nonprofits want to make sure they have the right words in the right columns on the chart. They perfect the document rather than the program.

There are nonprofits out there that are changing the way "things are done" in the world of outcomes. Philippines seizes illegal China-bound ore

Philippine authorities said Thursday they had seized a huge amount of iron ore intended to be smuggled to China, as part of a long-running battle against illegal miners.

The 50,000 tonnes of iron ore, believed to be worth more than $2 million, were found stockpiled near a private wharf at a coastal mining town in the eastern province of Camarines Norte, mines bureau head Leo Jasareno said.

"A cargo ship was seen anchored at a distance, and it was believed to be waiting for the ore to be loaded when the raid happened," Jasareno told AFP.

"The shipment was supposed to go to China and they were clearly intending to smuggle it out."

Jasareno said the ore was extracted illegally because the mining companies involved did not have a mineral export permit, adding one was suspected to be a front for a Chinese firm.

Initial estimates by the bureau's experts placed the shipment's value at $50 per metric tonne, or $2.5 million, he added.

The Chamber of Mines of the Philippines last year warned of Chinese companies using Filipino fronts to take advantage of a law reserving small-scale mining for locals.

The seizure last week came four months after the government deported eight Chinese nationals caught working illegally for a mining firm. More than 100 other Chinese have been detained for similar offences over the past two years.

In 2010, a diplomatic row broke out between Manila and Beijing after police detained but eventually freed 80 Chinese found working illegally at a mine site on the main island of Luzon.

The Philippines is believed to have some of the biggest mineral reserves in the world. The government estimates the country has at least $840 billion in gold, copper, nickel, chromite, manganese, silver and iron.

But the mining industry remains relatively small because of laws that discourage investment and a very strong anti-mining lobby led partly by the influential Catholic Church.
